Reverse transcription – qPCR (RT-qPCR) is the most sensitive test for SARS-CoV-2 infection and, typically, sample processing involves RNA isolation. This step adds substantially to costs, time and laboriousness of the entire testing process. Consumables such as spin columns or magnetic beads become at times limiting as their production lags behind request. The purpose of RNA isolation is to make the viral genome accessible for detection and concentrate it, as well as to eliminate substances potentially present in the sample that may inhibit the assay. However, release of viral RNA does not require thorough purification and RT-qPCR assays can be quite robust towards substances present in swab samples. baseclick has developed the Viral Extraction Reagent for rapid release of SARS-CoV-2 RNA from viral particles and infected cells in swab samples. When combined with Mikrogen’s ampliCube Coronavirus SARS-CoV-2 RT-qPCR assay (Mikrogen product No. 50143/50144), the Viral Extraction Reagent enables robust SARS-CoV-2 detection in swab samples without RNA isolation, while achieving sensitivity comparable to procedures that do involve RNA isolation.

What are the precautions I need to use?
Wear appropriate personal protective equipment (e.g. gloves, eye protection) when working with clinical specimens. Specimens processing should be performed in a certified class II biological safety cabinet following biosafety level 2 guidelines.

What kind of samples can I use this assay with?
The Viral Extraction Reagent was optimized for detection of SARS-CoV-2 in nasofaringeal swab samples by RT-qPCR without prior RNA isolation. Nasofaringeal swabs should be resuspended in Hank Balanced Salt Solution (HBSS), PBS or amies liquid medium (other viral transport media may also be suitable, but have not been tested and we cannot guarantee full performance). It may also be possible to use other type of samples like sputum or bronchoalveolar lavage, but use with such samples should first be tested and compared to detection by RT-qPCR after RNA isolation from the same or similar samples. Tracheal secretions and stool samples are not recommended.

Can I combine the Viral Extraction Reagent with SARS-CoV-2 RT-qPCR assays other than the ampliCube Coronavirus SARS-CoV-2 RT-qPCR kit by Mikrogen?
baseclick has tested the Viral Extraction Reagent in combination with a few RT-qPCR kits for the detection of SARS-CoV-2. The combination with other kits gave also positive results. However, the ampliCube Coronavirus SARS-CoV-2 RT-qPCR assay by Mikrogen (Mikrogen product No. 50143/50144) performed definitely better than any other tested kit. Therefore, we highly recommend the kit by Mikrogen.
